Weeks homered over the Green Monster and Corey Hart blasted a shot into the Red Sox bullpen to help deny Jon Lester (9-3) a shot to become the first 10-game winner of the season.
George Kottaras led off the third inning with his second home run of the season to snap a 2-2 tie and Casey McGehee added an RBI single in the third for Milwaukee.
Boston tied the game with two runs in the second on RBI singles by Jarrod Saltalamacchia and Mike Cameron.
Randy Wolf (5-4) allowed nine hits on two runs in seven innings and John Axford pitched the ninth for his 19th save.
Lester allowed four runs - three earned - on seven hits and struck out eight in eight innings as the Red Sox lost for only the second time in their last 14 games.
Milwaukee snapped a two-game losing streak and beat Boston for the second time in the last 12 meetings.
