Andruw Jones clubbed a two-run homer in the eighth and Robinson Cano went 4-for-4 with an RBI to extend his hitting streak to nine games.
Hernandez (3-2) gave up four runs and a season-high 11 hits in losing for the first time in five starts. He had yielded only two runs in his previous 35 innings.
Dustin Ackley and ex-Yankee Jesus Montero hit solo homers off Kiroda, the latter giving the Mariners a 2-1 lead in the sixth.
The Yankees rallied in the bottom of the inning on a leadoff walk by Alex Rodriguez and a single by Cano. Hernandez retired the next two batters before Ibanez drilled a first-pitch fastball into the right-field seats for his fifth homer.
