Marlon Byrd snapped a tie with a two-run double in the eighth inning as visiting New York captured the opener of the four-game series.
John Buck belted a solo home run and Josh Satin added an RBI single for the Mets, who improved to 3-4 on their 11-game road trip.
After Daniel Murphy was walked intentionally by Luke Gregerson (5-7) to put two on with two out in the eighth, Byrd hit a high liner that was misjudged by Chris Denorfia. The ball cruised over the head of the right fielder, allowing both runners to score for a 3-1 lead.
The double made a winner of Scott Atchison (3-1), who worked a perfect seventh inning. Gonzalez Germen pitched two scoreless frames for his first career save. Rookie Zach Wheeler settled for a no-decision after yielding just one run and striking out a season-high 12 over six innings.
Jaff Decker lifted a sacrifice fly and Denorfia recorded two hits for the Padres, who have lost seven of nine. San Diego starter Tyson Ross produced another strong effort, allowing one run and five hits while striking out eight in seven innings.
GAME NOTEBOOK: Buck's home run was his first since July 6, ending his 25-game drought. ... Mets CF Juan Lagares recorded his 10th assist of the season by throwing out Ross at the plate in the fifth inning. ... San Diego CF Will Venable extended his career-best hitting streak to 12 games with a single in the fifth.
